چکیده

Crystals of a designed six-finger zinc-finger protein, Aart, bound to a 22-base-pair duplex DNA containing a consensus binding site have been obtained. Crystals grew by hanging-drop vapor diffusion from solutions containing polyethylene glycol 4000 as the precipitating agent. The irregularly shaped crystals belong to space group P1, with unit-cell parameters a = 41.95, b = 71.76, c = 74.73 A, alpha = 100.87, beta = 96.22, gamma = 106.33 degrees . There are most likely to be two protein-DNA complexes in the asymmetric unit. A complete native data set has been collected from a high-energy synchrotron source to a resolution of 2.95 A at 100 K, with an Rmerge of 9.3%.

Structure of Aart, a designed six-finger zinc finger peptide, bound to DNA.

Cys2-His2 zinc fingers are one of the most common types of DNA-binding domains. Modifications to zinc-finger binding specificity have recently enabled custom DNA-binding proteins to be designed to a wide array of target sequences. We present here a 1.96 A structure of Aart, a designed six-zinc finger protein, bound to a consensus DNA target site. This is the first structure of a designed protei...

Getting a handhold on DNA: design of poly-zinc finger proteins with femtomolar dissociation constants.

Structure-based design was used to link zinc finger peptides and make poly-finger proteins that have dramatically enhanced affinity and specificity. Our studies focused on a fusion in which the three-finger Zif268 peptide was linked to a designed three-finger peptide (designated "NRE") that specifically recognizes a nuclear hormone response element. Gel shift assays indicate that this six-finge...

Natural and artificial zinc finger proteins

Zinc finger proteins acquire DNA-binding ability by Zn (II) complexation. In the zinc finger domain of the Cys2His2 type, each finger is approximately 30 amino acid residues long and consists of a simple ββα–fold stabilized by chelation of a zinc ion with the conserved Cys2His2 residues. A zinc finger motif of Cys2His2 offers an attractive framework for the design of a novel DNA-binding protein...

Spectroscopic determination of the thermodynamics of cobalt and zinc binding to GATA proteins.

Vertebrate GATA proteins regulate processes that are vital to development, and each possesses two tandem GATA finger domains: an N-terminal GATA finger and a C-terminal GATA finger. These GATA fingers require Zn(2+) to fold, to bind DNA recognition elements, and to regulate transcription. While the GATA-1 C-terminal finger is necessary and sufficient to bind to single GATA DNA sites, the N-term...

The use of ion mobility mass spectrometry to assist protein design: a case study on zinc finger fold versus coiled coil interactions.

The dramatic conformational change in zinc fingers on binding metal ions for DNA recognition makes their structure-function behaviour an attractive target to mimic in de novo designed peptides. Mass spectrometry, with its high throughput and low sample consumption provides insight into how primary amino acid sequence can encode stable tertiary fold. We present here the use of ion mobility mass ...
